      Is this Hikui?

Misery loves company. Now I am looking at a sanke that may have issues with beni. Again, koi is healthy and eating, but beni looks to break down in a weird way. Sunburn?
The lesion on the head had a flap of tissue over it, and the close up shows the lesion after I rub off the skin. What could be done here?

There are all these small brown spots on beni only that look like peeling skins....

So this does look like hikui to me. You can usually help heal the spots a bit by getting some propolis and putting it on the spots. Hikui isn't well understood by the koi community, but the common belief is that it's basically skin cancer for koi. Just like in humans, skin cancer is normally caused by too much sun. I remember making a comment when a thread was started a few years ago about what the most important thing is that you would recommend a new hobbiest to do with their pond that they might not already know. My comment was to make sure that there is some form of shade or shelter for the koi throughout the day because koi do get sunburnt and beni will start to get lots of problems with too much sun. In addition to the sun light, dissolved organics in water contribute to bringing out hikui. So if you have both high docs as well as a lot of sun, your koi will be high candidates to get hikui. Lastly, it will ultimately come down to genetics as well.

When I first received the koi 11/2 yrs ago, I suspect something is going on already. It started with the spot on the head, very faint and looked like injury with new skin coming in. It never really looked right but now spots are started to show elsewhere. Is it correct to assume its not contagious?

This is the best explanation that I have found about the subject. Found this some years ago when I was dealing with the issue. So Sorry.
